Somewhat surprised that no-one mentioned Joanna Dark (Perfect Dark 64). Didn't play it much, but she seemed kinda cool. Have to agree that Samus is pretty awesome.

Also, not really bad-ass, but I absolutely love Yuri from King of Fighters (PS)
